My AD was working fine but no LED, so I realized I had a couple transistors flipped and that fixed it. However, now bypass just terminates the signal while delay on works fine. How can I troubleshoot the bypass on the stomp? I read somewhere that there may have been a bad batch of em.

Check continuity between lugs with your multimeter. With the lugs flat horizontally, the three columns form three switches. In one position, the middles will be connected to the tops, and in the other, the middles will be connected to the bottoms.

However, it sounds like you may have something connected wrong, possibly simply swapped a couple wires. Pics?

Typically if you have a working pedal that stops working after you've done some work on it, you have a solder joint that went bad or a wire or other component connection that broke while you remove/re-installed the pcb from the enclosure. Redoing all the solder joints on the pcb and/or replacing the wiring usually clears that up.

Instructions to test the switch are here: http://www.buildyourownclone.com/board/viewtopic.php?f=10&t=31545

The bypass is mechanical and does not need the LED circuit to work. If bypass was indeed working properly before, it would not suggest that the problem is with the footswitch, so I would be more inclined to want to look at what you've got going on with the LED part of the circuit. But there is the possibility that you made some mistake that caused bypass to "work" despite the footswitch being faulty. If the footswitch tests OK, some pics that show your footswitch wiring and the LED portion of the circuit would probably be a good idea.
